In close quarters they will use flashing light - which is good for a few miles. Flag Hoist is also good - but text is very limited. The 'skivvie waivers' rarely revert to flags - they're just toooo small to be seen very far at all. They're very useful in unrep (underway replentishment) where the ships are right besides each other.

For voice comms I would imagine that UHF/VHF clear circuits are used (un-encrypted). For secure voice I would imagine that they have some type of crypto gear that all nations use (now - I was in back in the cold war - we'd have NEVER communicated with the russians back then!)

There is 'some' rigging - but it's only the line used for flag hoists and the national ensign.
