The source is the Official Records, Series 1, Volume 5, pp. 69-76; also Series 1, Volume 11, Part 1, pp. 221-264. Myer submitted a lengthy report covering a long period of time, and when the ORs were assembled his report was split in two, one for the Peninsula, the other Antietam.
I'm inclined to think Stanton had it in for anyone with his own ideas. After he set up USMT, he had strategic commo under his thumb, and was not willing to see any competition. He also blew away the Army Medical Department Surgeon General in '63, which caused Letterman to resign.
